Don't know if it is related, but I have an issue with fullscreening/defullscreening too.
Sometimes I watch a movie in fullscreen, usually in desk 3, and it happens that I exit from fullscreen mode to do something else. When I enter fullscreen again the thunderbid window, which is in desk 1, appears on top of the (mplayer or vlc) fullscreen window. I have to exit again fullscreen, go to desk 1 and close thunderbird, but unfortunately this isn't enough because next time I get the firefox windows (that should be in desk 2) stacked on top of full screen, so I have to close it too, and then the next app, and so on. The only app not affected, i.e. that I never see on top of fullscreen, is terminology AFAICS, and it is usually on desk 0.
