Sandalle,

I ran a test here, setting borderless through the Config Panel, and then 
  doing an Enlightenment-->Restart. All the windows I had open came back 
up as borderless and I could also reset them to "default". This appears 
to be an issue with suspend-to-ram, however I do not have this enabled 
in my kernel so I cannot verify that part.

If someone else having suspend-to-ram can verify this, please do and let 
us know.
