I guess this is a bug in e16 (or X11) that has been around now and then,  
although I haven't seen it myself in ages.
Which e16 version is this?

You could add e.g.
  KeyDown A F9 debug grab unset
to bindings.cfg, which makes Alt-F9 break all (e16's) pointer grabs.

However, simply using the focus list (Alt-Tab) should also do that.
