I was working on a masters network simulation project last year. I used opnet and NS3 to simulate the effects of routing our flat /17 and /19 networks. The results were sufficient without tweaking the models to behave more like our enterasys equipment. OPnet was expensive. NS3 was really easy, especially if you speak python or C++.
