This is probably not something that disk utility will fix but ..

If you have the installation CD then
    boot from it
        (just hold down the C key while you start up with
         the installer inserted).
    select the option to run disk utility
else
    hold down apple-S while rebooting to get into single user mode
    on the screen you will see and instruction on how to run fsck
    (just type fsck -y)
    keep on rerunning it until it comes back saying your boot disk is OK
    type "reboot"
end

This probably fixed nothing.
Your best bet then is to reinstall OS X.

Apple recommend that you back up your user files then reformat the disk and
reinstall X, and reinstall all the subsequent updates.

Another thing that will work if you have another Mac (maybe a notebook) with
a working version of X setup how you like it is as follows ...

Connect the healthy Mac to the sick Mac using firewire

Boot the healthy Mac in target disk mode (just hold down 'T' (not cmd-T)
while it boots)

Select the healthy Mac's disk as your Startup disk (in system preferences)

Reboot

Now you have a good boot system.

Check that the apps you want to use boot ok now.

Next, you want to rescue your user files and copy the good system over the
bad system.

The easiest way is to use mike Bombich's carbon copy cloner to do this.

He has instructions on copying your user folder to another location using
ditto.

Using these instructions, copy your user folder to the good disk.

Now just reformat the old disk and clone your good disk to the bad disk
Takes about a half hour.

Try rebooting from your original disk. Hopefully all is well

Now move your old user back onto the original disk
You are back in business.
