Not on its own: it will probably even make it worse. I'm wondering if you
perhaps have an IMAP account rather than a POP account. IMAP accounts need
special treatment for rules, precisely so Junk and other rules don't start
working on messages that you've already moved elsewhere. It's odd that there
doesn't seem to be anything in the Help about this. Again, updating past SR1
will have helped here.

If you have an IMAP account, you need to make these two rules at the very
top of your IMAP rules, in this order. I've suggested names, but you can
name them whatever you want:

1.

Name : Not Junk if Not Inbox

If Match <If all criteria are met>

    <Folder> <Is not > <INBOX (IMAP account)>

Then

    <Change Status> to <Not Junk Mail>

[Do NOT check the "Do not apply other rules" box.]
 Enabled

If you have a second (or more) IMAP account add a second criterion for its
INBOX too, making sure the popup above is at <if ALL criteria are met>.

2. (! This is the REALLY important one.)

Name: Stop if not Inbox

If Match <If ALL criteria are met>

    <Folder> <Is not > <INBOX (IMAP account)>

Then
<REMOVE ALL ACTIONS FROM HERE with "Remove" button>

Do NOT apply other rules that meet these criteria
 Enabled

Again, it's essential to have <If ALL criteria are met> if you have a second
IMAP account. Remove all actions by clicking the "Remove" button so the
rule does not actually do anything. The really essential thing is to check
the "Do not apply other rules" box. That means that once rules have been
applied once to messages as they first arrive, they will not be applied
again later after they have been moved to other IMAP folders by your rules.
IMAP servers can be pretty fluid - what appears to us as "folders' are
probably only "Flags" to them.

Anyway, these two rules at the top will fix the problem if they're IMAP
rules. I can't imagine how anything like this could be happening to POP
messages in local folders.
