Well, I remember some broken POP3 servers that will generate new headers
and therefore effectively make it impossible for Evolution to determine,
it the mail is new or not.
There is a workaround for this issue. Have you set this option?
Tools / Settings / Mail Accounts / <account> Edit / Receiving Options
[x] Disable support for all POP3 extensions
