This is a pure Ex2003 domain but it doesn't look like the rights are
propagating correctly.

Yes I have run domainprep on the new domain. Made some changes and now I
can't domianprep it again either

I get zillions of those AL LDAP errors on my first Exchange 2003 server,
even though all my NT domains have been upgraded.  It's very annoying.
I'm hoping it goes away when I kill the last Exchange 5.5 server.  I
haven't seen that the errors are actually indicative of a problem; user
data changes propagate through the enterprise just fine and connectivity
seems unaffected.

I don't know that running forestprep again will help, but it certainly
doesn't do any harm.  You did run domainprep on all domains that will
contain Exchange services or users, right?
