Actually, I thought Neil hobson had the best answer. In the properties page of an upper level folder, there is an Advanced Tab where you can select the Home Server. In the General Tab, you can select Propogate to all sub-folders. http://support.microsoft.com/support/kb/articles/Q244/0/42.ASP
Does this not carry the Home Server configuration as well? I went ahead and set up replication manually for all the public folders, then went about re-homing each folder (again, manually). The replication part was easy, since it can be done from the Public Info Store properties sheet on the server itself (Instances tab) but re-homing wasn't so keen, since the ability to pass a re-home down to sub-folders isn't an option.
