Not 100% following your description, exchange 2000 can support multiple domains or sub-domains if you so chose. The MS ideal rollout would be to be DOMAIN.NET internal which also represents your external .com naming conventions. Being behind NAT or not doesn't make much of a difference just has to be considered where your www's, mx, and other public used servers will end up.
