Not necesarily...
I have the same setup and works ok,
have Linux in hda and windows on hdb
here is my fstab...

/dev/fd0 /mnt/floppy auto sync,user,noauto,nosuid,nodev,unhide 0 0
none /proc proc defaults 0 0
none /dev/pts devpts mode=0620 0 0
/dev/cdrom /mnt/cdrom auto user,noauto,nosuid,exec,nodev,ro 0 0
/dev/cdrom2 /mnt/cdrom2 auto user,noauto,nosuid,exec,nodev,ro 0 0
/dev/cdrom3 /mnt/cdrom3 auto user,noauto,nosuid,exec,nodev,ro 0 0
/dev/zip /mnt/zip auto user,noauto,nosuid,exec,nodev 0 0

always install win first, theh move to the second hard drive /dev/hdb

and then I install Linux on the first hard drive /dev/hda

Linux is on a 17gb-hudd and win on a 11gb-hdd (Maxtor's -IDE)
