Hi Chris, i just created two menu items on the root and they are not
appearing in my navigation but are there in the menu tree.

As i understand you don't want to display the items at all at the
header navigation, so then you create the items in the Category Tree
Quick Builder with the option Create structure within set to: root.

That is how it works correctly in FC5, at least for me, might be an
idea to upgrade if possible?
