If you don't want navigation nodes to appear in the menu structure, you put them in another folder under root, e.g. root/membersonly as opposed to root/home. Make sure access permissions are set up correctly on membersonly.
This is also good for creating a "menu" of footer links, that you don't want appearing in the main menu.
