Indexing should be pretty straight forward. You click the button and it does it's magic :).
I've seen this issue happen in two scenarios. In one case simply clearing the index and then re-indexing fixed it. I can't remember what the other scenario was though. And it happened to me recently too (it took me the better part of the day to figure out... grr). Wish I could remember. I do recall it was something pretty simple though (like a setting I missed or something). Regarding indexing files: you just need to make sure you are indexing a field that FarCry recognizes as a file type. The plugin will detect that and attempt to run it through Tika. The only thing we don't currently do (because no one has asked for it and it would be a pain to implement) is handle password protected files. Tika does support sending in passwords to files, but we'd have to write a bunch of code to support it and so far no one has asked for it :).
