You should be able to add any URL as a friendly URL to any FarCry content type. Go to the overview for the content, open the SEO tab and click "change the default or add custom friendly URLs". If necessary you could probably add new friendly URLs directory to the farFU table, just by using the template of one you've added in the webtop. Then you can update the original rewrite to point to FarCry's index.cfm, and FarCry should handle those URLs.
If you just want to redirect, I don't know if Apache or CFML redirects are better for 1000 URLs. Using Apache would help you avoid tying up ColdFusion threads for a simple redirect, but 1000 redirects might slow Apache down.
