Yes, my sympathies, Sean.  I had the same problem with my LS-20.  I'm no
longer using that scanner, which is one remedy, but while I was I would
simply fix those areas as best I could in Photoshop by using the lasso tool
to draw freehand around the area, feathering a bit, and then adjusting the
color balance to even it with the adjacent areas.  Not very elegant, and not
always perfect, but sometimes it was good enough.
