With (I believe) the only exception being TGTools, you can do this now. That is, you can arrange your plugin folder with subfolders however you wish, and you can either remove or move little-used plugins to a subfolder.

One issue is that on my plugs, the saved settings go along wherever you put the main.

Personally, my goal has been never to access plugs from the plugin menu but rather from quickkeys. So where they are in the menu is of little concern to me.
