The ideal image format for including notation in PDFs is definitely EPS -
provided you can get them to work properly, which I believe is not that
simple on Windows XP.

PDF is actually a page description similar to postscript. The added
advantage of EPS is that they are in vector format, which can be scaled to
any size you like. The vector format will be kept in the PDF.

Also, PDFs using EPS notation graphics tend to be much smaller than those
using bitmap high resolution images.

So if you can get PDFs to work on whichever setup you are on, use those if
you are creating PDFs. If you are on a Mac it's very easy to get this all
set up.
