What you will find is that a staff style can hide exactly one layer or all layers. There is no way to hide, e.g., layers 3, 4 while not hiding layers 1, 2. This is because only one Alternate Notation can be in effect at a time.
To handle stem direction changes (or rests on non-default layers), what you will end up doing is duplicating the actual part in the same layer with the cue using V1/V2 . In the score, you hide the V1/V2 layer and show the original. In the part you hide the original and show the V1/V2.
