In Options:Document Options:Augmentation Dots there is a checkbox for "Adjust Dot for Multiple Voices." If you are in layer two with stems down, and layer one is not empty, the dot will go below the line. Could this be it?
(The name of this checkbox is somewhat confusing, since it operates on separate layers, but does not seem to work for separate voices in the same layer, at least on MacFin 2006).
