I had to deal with a similar situation recently: layer one: sextuplet
sixteens, layer two: dotted eighth - sixteenth)
First I assigned the layer two notes their required duration, in this
case 5/6 x 1024 = 853 EVPU's, and 1/6 x 1024 = 171 EVPU's, then I had to
go to Special Tools to hide any extra beam stubs and dots. It was a bit
of a hassle, but at least I could be sure they wouldn't wander off when
I would apply note spacing.
I sincerely hope for you that this occurs only a few times!
