With my installation of Finale2012 on my Windows 8.1 computer the Open dialog always goes back to the most recently opened folder unless I quit Finale and restart it.
How do you have your preferences set for the default music folder? I don't know if that would help at all. I haven't changed any settings in Windows and I have Finale2012 set to go to the same default music folder (under which I store folders for each different project, sometimes nested as you're describing) as I have always done ever since I started using Finale back with version 3.5.
