I haven't had problems cutting & pasting between Aqua and X Windows. In Aqua I use command-c and command-v to cut and paste. In X11 I use the mouse and select to copy and click the middle button to paste. (command-click is equivalent to the middle button on a 3 button mouse).
I've had no problems doing a command-c to copy in aqua, and then a command-c in X11 to paste.
