FYI, I started with
1) Source->scanpackages followed by Source->Utilities->index
2) To update Fink packages from the Fink Commander:
Source->Selfupdate
Tools->Interact with Fink...
Make sure "Accept default response" is selected, and click "Submit".
fink and other base packages will be built and run automatically
3) To install Bioperl, select the BioPerl package from the list and
use
Source->Install
No luck!

You might actually need to use Tools->Interact with Fink again to pop
a window up, and respond Y. Fink Commander hasn't been updated in a
long time, but the underlying fink tool has and there may be a mismatch.
If that fails, I'd recommend using the command line:
fink install bioperl-pm586
