And it shouldn't--I've swapped XFree86 for Apples's X11 on a system
after Fink was installed, and have also performed a complete Fink
reinstall with an XFree86-4.4 installation in place. In both cases the
virtual packages got generated with not problems.

It may be that the second solution is better, but would it lead to
get fink effectively recognize Apple X11 when installing after fink

I guess one would first have to understand the mechanism that causes
such a difference. I personally don't see why installing X11 and Fink
in one order or another should make any difference.
