I don't think either philosophy is as strict as you depict it.

Apple, in their own stuff, also use places outside the app bundles to 
install libraries and jars. For example, the WebObjects package has all 
kinds of app bundles (and also *.woa java app bundles), plus jars in 
/Library/Java/Extensions/ and in /Library/WebObjects/lib/. Then there 
are, of course, directories in /Library/Application\ Support/ that may 
contain such things.

OTOH, there exist Fink apps in /sw/Applications that include all their 
belongings in their app bundle.

I would say it depends on whether these jars are shared between several 
executables or whether they are strictly private to the application 
contained in the app bundle. In the former case, it would not make sense 
to place the jars inside the app bundle. In the latter case, IMHO you 
are free to use whatever works best.
