Unless someone can come up with a short and comprehensible instruction how to put the correct URL in the right place (I think it's inside the Fink perl modules somewhere, but it would have to be verified with the old fink versions), the advice given by the upgrade matrix should be that anyone with a fink version earlier than 0.4.1a should just scrap it and start with 0.5.0a from zero.
