Here are some quick answers.

First, as others pointed out, you're not restricted to install your Fink environment on a root partition. (I find your term "boot drive" somewhat misleading -- in most cases, people have just one drive). As Martin pointed out, if you have multiple partions, you just need to move /sw after installation and move it onto other parition, say X, and then create a symlink to /sw from /Volumes/X/sw. This option is not officially suported, but many users have reported it works fine.

Second, you might ask why things are what they are. I guess, from a practical point of view, the answer would be this: root partition is the ONLY place people can install Fink on, because OS X installer creates just a gigantic root partion by default, even without telling users that they can create multiple partitions. So, unless you've already known it's possible and are willing to take pains to create partitions like /Users (equivalent of /home, sort of), /usr, /usr/local/ by yourself, you just have a single, gigantic root partition /. So, practically speaking, there's no way other than creating sw directory on the root partition, it seems. (Please correct me if I'm mistaken here.)

But as we all know, "all software will grow to fill all available space". That's why I installed a second, 80 GIG drive where I keep my music files, picture files, and where I want to keep the FINK based development stuff (including Gnome, and lots of other stuff).
Having put 90% of the thought into this you have create a wonderful system. BUT, you missed that small, 10% that makes ALL THE DIFFERENCE in the world!
PLEASE, this is not meant to criticize or in any way detract from what you've done. My intention is to see that FINK is IMPROVED and made EVEN BETTER in the long run!.
