Please try the following and tell us if it helps:
Run the command (all in 1 line)

/System/Library/Frameworks/CoreServices.framework/Frameworks/LaunchServices.framework/Support/lsregister
 
-u /Applications/Utilities/X11.app

When you restart X11 after this, the PATH should be correctly set in 
your xterm, even without running xterm -ls.

If it works, I'll try to explain.
