The fink-package-precedence script flags stuff in /usr/local as being
not installed by Fink. Unfortunately, since you decided to put Fink
within that directory, _any_ package which uses that script (and there
are many) is going to flag your Fink installation as bad. As I see it,
the options are:

1) Pick a different install location. If you don't like the default
"/sw" maybe try "/opt/Fink" (and the 'v0.31.4' subdirectory is
meaningless because the fink package manager changes versions reasonably
often without changing the whole distribution).

If you decide to go with this route, you may want to consult

http://finkers.wordpress.com/2009/08/31/starting-anew/

for information on how to save a list of your current packages.

2) If you know Perl, you can hack the
/usr/local/fink/v0.31.4/bin/fink-package-precedence script not mark your
Fink tree as bad. You could also simply have it just return a success
value, or even replace it with a shell script that does the same thing,
if you're more comfortable in shell than Perl.

3) I've cc'ed the maintainer, in case he decides that having Fink
within a private subdirectory of /usr/local is OK and decides to modify
the script accordingly.

4) You can hack the package description files yourself (if you use
"fink dumpinfo -finfofile <pkgname>" that will tell you where the file
for <pkgname> resides) and remove calls to "fink-package-precedence".

If you go with this route, I recommend making local copies of the files
and working with them:

http://finkers.wordpress.com/2009/07/24/creating-local-packages/

Note that options 2 and 4 void your Fink "warranty" for bug reports, as
you will have made local modifications to your Fink tree.

I'd recommend option 1) to minimize your future grief.
