Yeah, Adobe historically seems to have a lot of issues with this. AfterEffects CS3 had the FLV cuepoint export problem as well, which drove me insane for about 2-3 days.

They both exported audio only flv files with cuepoints without issue. Now, with the CS5 versions, they fail to do that.
