Halo (should be) in framework-4.1.0.16076-configs,zip, (groupId:
com.adobe.flex.framework, artifactId: framework, type: zip, version:
4.1.0.16076, classifier: configs). However, it's not there; only Spark is
included. So the answer to your primary question is "No, Halo is not hosted
on Sonatype". You will need to package up the halo.swc in the
frameworks/themes/Halo directory of your project and you'll need to store it
in your own Maven repository.
I'm not sure how FlexMojos validates the <themes/> portion of
<configuration/>, because you'll need to reference the Halo swc there. My
guess is that you *may* be able to add a dependency like this (once you've
posted halo.swc to your Maven repository):

This dependency (I think) will add the halo.swc as the -theme for your
application; I don't think you need to set <themes/> in configuration (for
FlexMojos 3.x).
