In other words, select ANT 2, then select ANT 3, then RX1 IN, and then back to ANT 1, and also check and then uncheck the RX1 Out-In Loop checkbox. Not sure if it'll help, but it might be that for some reason the state of the ANT selection has not been established, and cycling through them may help to re-establish that state. Dudley suggested I disconnect the micro-mini coax coming from the RX1 board and going to the RFIO board and tune in a strong AM broadcast station and touch the connector to see what happens to the signal strength.
