FlightGear and Atlas are loading the same Scenery tiles, I guess. So, either the underlying data is erroneous (we know it is) or the processing stage is at fault as well. Unless we have a reasonable analysis of the input data for the 'faulty' Scenery tiles I'd hesitate to spend too much time on inspecting the raster processing.
