It looks like you are using wrong pdu version (-V option). Check versions 7 or 8.8 (man flow-capture) for catalyst switches.
However, be aware that the storage space required for gigabit link speeds will probably be pretty big if you want to keep the raw data for extended periods of time. For example, a simple 2 Mbit saturated feed will produce about 40 MB per day of compressed flow data. If you are near gigabit speeds, you will get 10-20 GB per day.
