This isn't a term unique to FileMaker. Sorry if I gave that impression.

You've heard "Here's an instance of ..." or "In that instance ...". Well, an "instantiation" is what results from creating a new instance of something. In this case, it's what happens when you go to the "Relationships" chart and create a new box to REPRESENT an existing table.

Let's say you've already got a table called "SectionAssignments". You can duplicate the box that represents that table, but you have to give it a different name. (I used "SA vS" as my different name for the 2nd box.) What you end up with is 2 different instantiations of the same table.

FWIW, here's what a Google search on "define:instantiation" returned:

Definitions of instantiation on the Web:

The act of creating an ‘instance’ of a generic unit by replacing its formal parameters by a set of matching actual parameters.

Before it can be used, a see-through tool must be instantiated on a toolglass sheet. The tool may appear whenever this sheet is used, only when this sheet is in a particular temporary mode, or only when this sheet is in a particular position relative to the application. The tool may be customized to a greater or lesser degree by the user. A tool may be built from any number of see-through components; a simple tool will have only one component, a complex tool may have dozens or more.
