I am having the same problem:
Mac OS X.5.1 FileMaker Pro 9.0.3 and FileMaker Pro Advance 9.0.3

Since I have installed Leopard I end up in a different window then
the front one after 1. Sorting, 2. Entering Layout mode 3.
Modifying a script.
After I do anyone of the above I am no longer in the window I
started from although the window I started from is still the
frontmost window It is very confusing.
I have tried removing my plugins and deleting my FileMaker
preferences to no avail.
Is anyone else having this problem? Any Idea for a solution?
