To apply encryption to FOP generated PDF files we post process the files with a command line tool called pdcat from a PDF tools set available from http://pdf.glance.ch.
If you are looking for an all Java solution I believe iText from http://www.lowagie.com/iText/ also allows encryption (but no decryption).
