Yes It happend to me too.
What happens is that the script that does the actual upgrade has a 
dependency on the GPIO drivers (for setting LED on/of).
If you have no GPIO active on the kernel that is currently on the board 
you will get this message.

You can still flash the board using 'The Jumper' (tm) method.
(you know : flashit / flashitall scripts)
So it is not lost.
