I had the same problem with Thunderbird (both on FreeBSD and Windows) and I blamed Mozilla. But then I was told that Courier-IMAP is not very standards-compliant IMAP implementation and tried Dovecot (mail/dovecot) instead. It turned out that Courier was the one to blame. With Dovecot Thunderbird was showing mail like it should.
