you're comparing platforms here. I think FreeDOS EMM386 is the main program which influences transfer speeds. You might try setting up an environment where only kernel is different and see how that affects things.

Use freecom, FreeDOS lbacache/tickle/himem/emm386 and switch between IO.SYS/MSDOS.SYS and KERNEL.SYS

At any case, switch only one component at a time :)
