I don't want to start a flamewar, but if we're
going to take this documentation thing seriously
then HTML might not be a very good choice.  People
may want to print out the manual/papers/etc., and
HTML is just not suitable for that.  You're better
off with a more general format.  My personal
preference goes out to LaTeX though it seems that
many people like SGML better.

What do you think ?

I'm quite willing to maintain the documentation in
LaTeX format, if that's going to be the choice and
nobody else really wants to do it.
