Just wanted to mention that I added the OID that Daniel Carrol mentioned to my machine certificate and machine authentication started working. Also when I installed the certificate using mmc the machine only authenicated when I was logged in as Administrator.
I copied the certs in C:\Documents and Settings\Administrator\Application Data\Microsoft\Crypto\ to the same location in the All Users profile and machine authentication started working at login as well.
