You did ask for the best way, which is to build packages for your operating system, then use your operating system's package manager to install them and keep track of different versions. This way, you can be sure that the right files are installed, that old versions are cleanly deleted (unless there's an error in the post-installation script, in which case it's a bug) and you can use the package manager to find out what files are installed and where they reside. You can then upgrade or downgrade simply by installing a different version of the package.
