Changing the fxd files format ist fine by me. We can add a converter later. Let us think why we need fxd files after all: additional metadata, merge more than one file into one movie and provide playback hints (mplayer options). IMHO the first two are freevo indepenend and should be handled by beacon somehow. The last one is a bit too mplayer specific for my taste. Why do people use it? Maybe we can create a more generic way, e.g. add a flag that a video is interlaced/progressive to matter what the file says.
