But if you run the debugger in a window in your main X11 session it's focus is
totally seperate from the focus of the fvwm/X11 session running in Xnest (or
VNC or XMX) so it shouldn't be an issue, no?

Ugh, you mean when you start another X11 session on another virtual terminal
under Linux?  Bummer...sounds like a little bug in the XFree86 drivers for
your graphics card.
