I've tested the vlan interfaces now, and it does indeed work. To recap, after upgrading from FP3 to FP4, I could not change the MTU, and hence could not route packets larger than 1468 bytes.
Since reinstalling FP4 from scratch, I can change the MTU on the primary interface, and packets than require the full mtu now route.
