If the FTP site is configured within your encryption domain and you have the SR service running, then when you try to connect to the ftp site, the SR login screen should appear. When you try to access site, SR checks against the topology it downloaded when you set up your site and if the FTP site is listed as part of the encryption domain SR will ask for a login. This is different from encrypted domain login which it seems you have worked with already. If I am missing your point altogether, I apologize! Let us know if after adding the FTP site to your domain it still doesn't work so we can try some other options.

When disabled, you must explicitly connect to a site before accessing the resources on that site. Auto Local Logon If you use a user name and password to log in to the VPN site (as opposed to certificates), this process can be automated. The auto local logon feature saves your user name and password. If you are in auto connect mode you no longer need to participate in the logon process. Your password for the VPN site is encrypted using your password as a key. When SecuRemote/SecureClient detects certain traffic should be encrypted (that is, traffic whose destination is the VPN site) SecuRemote/SecureClient retrieves your username and password from the registry and logs into the site.
