The current user bookmarks are saved in ~/Library/Safari/Bookmarks.plist (in other words, /Users/yourname/Library/Safari/Bookmarks.plist). You can safely backup and restore this file anytime.

I can answer the part about Eudora. There is an "Eudora Folder" that contains all the Eudora stuff. Inside it there is a "Mail Folder". You can just copy the whole Eudora Folder and the Eudora application to your new hard drive and should be able to keep not just the mail but all the structure (mailboxes, address book, filters, personalities, everything).
The location of this folder may vary, depending on how you first installed Eudora. It is probably inside the System Folder, in OS 9 (or if you first installed under OS 9 and later upgraded); if installed under X, it should be inside your ~/Documents folder.
The part about Safari was equally easy, but I just can't remember how I did it (copy all my bookmarks from my iMac to the TiBook).
