There could definitely be some overhead accessing the pc volume. Id definitely say that whenever you get the chance, reformat the drive. with all the drives you have you should be able to shuffle the data off the drive, format it, and put it back pretty easily. Unfortunately, i am not aware of what the good programs are for formatting 3rd party hard drives.
